When Celeste swims in the ocean, sometimes sand and bits of seashells get stuck behind her flowers and causes the area to become itchy and possibly irritated. So after she comes out she will scratch behind and around them to get the stuff out. I got the idea when I saw Shaymin scratch (his?) flower at the Pokémon Center during the movie.
